Can you give us a screenshot of your Material Setup under Toolpaths in VCarve or post your .ngc file.

The Probotix CNCs have notoriously little Z travel above the MDF top. You stick a 2" thick board in there and you won't be able to cut through it with 2" of bit as there isn't a total of 4" above the MDF. When my students just want to carve into but not go very deep in thick materials they set the Home-Z and Safe-Z to .1 or .2 inches. Home-Z is how high the bit wants to start at and return to when done. Safe-Z is how high the bit lifts above the material between passes or new toolpath segments. Material SET on the tool path menu will open up a window where you can find these variables near the bottom.

so I updated my vcarve pro setting for this program to set the model position 0 inches above mode

when I load it into Linux it initially appears to be set up correctly but when I go through the touch off routine it drops down to an unacceptable level

The 2.001 Z value in your Home/Start position should be .1 instead.

Also make sure that you 'recalculate' your toolpaths after making changes in your material setup.
